Hi,
Because you've enabled padding style for menu items.
Please go to Customize > Logo and Header Options > un-check on "Enable Padding on Menu Item Level 1" and "Remove Lines When Hover on Menu Style 1"
Change colors for everything related with navigation - check on Customize > Colors for Header.

Great! Follow-up question: I love how the active menu item is just the title text changes color, and when you mouse over it has a little bar underneath and text changes color. I love. Mine looks very ugly with a box of color, when moused over a big box of color. :( How do I make it so color of word changes with little line underneath?

1/ We're using the font Lora for menu items with font-weight is bold - you can select it via Customize > Logo and Header Options > Font for Menu Items.
2/ For change colors, please check options for it via Customize > Colors for Header
3/ For little down arrow, it auto created if you menu items has sub-menu.
