Have you tried as I said? Deactivate all plugins ( except Woocommerce & plugins come from the theme ) and try it again?
After that, if it gone, you can enable each plugin to check what's plugin make it appears.

What's widget you do use there? As I knew, woocommerce doesn't exists the widget like so..
Also, maybe that widget just supports for appears maximum 3 categories in drop down. Have you check it carefully?
