The shortcode can working fine on that option.
If you put the shortcode here and it doesn't work - that mean your shortcode doesn't work.
Have you tried the shortcode inside a post/page editor to check it work or not?

Where do I input the shortcode to display banners in the header next to the logo? Here is the shortcode, [bsa_pro_ad_space id=4]. I've went to customization and tab over to logo and header, I've tried inserting the code in the googles adsense box and go nothing. Thank you, Tom
